Solution:
xml file was not imported as the Admin so it was written to the wrong reg key (hkeyCurrent User). The license import needs to go under Hkey Local machine. Delete the key one under Hkey_Current_User at licensing level, one above 1.1 HKEY_Current User \SOFTWARE\Bentley\Licensing\1.1\Applications - then re import the xml but run license tool as admin.
It should write a new key to
HKEY_LOCAL_MACHINE\SOFTWARE\Wow6432Node\Bentley\Licensing\1.1\Applications\
1023 = caching
1016 = integration
